since I am currently running a MHD stage 1 tune would these spark plugs we good enough to run?

They should be fine but if you would like to go one step colder on the plugs to improve performance you can also go with 12138616153KT8 which includes NGK ILZKBR7B-8DG plugs. If you go with the alternative plugs you will need to regap them.

Where do you recommend application of the grease? inside the coil boot? on the ceramic? both?

A thin coating on the inside of the spark plug boot is sufficient.

Do I need to gap the spark plugs? Or are they set to just install?

The spark plugs in this kit are pre-gapped. However, it is worthwhile to check them before installation. The gap specs are actually on the spark plug packaging as these plugs are specific to the N54 engine only.
